Sampling the diversity of single oceanic protists for genomic analysis

|Resumen:||The diversity of marine protists is remarkably high, especially for the smaller cells. The ecological, evolutionary, and biogeochemical function of this diversity is currently the focus of much research. One approach to elucidating this diversity and its functions is the use of single cell genomics. We sampled 8 stations from the Tara Oceans expedition in the Mediterranean Sea and Indian Ocean to demonstrate this approach. Using flow cytometry, single eukaryotic cells from communities of small plastidic and aplastidic types were sorted, lysed, and their genomes amplified. Resulting Single Amplified Genomes (SAGs) were identified using eukaryote primers, yielding 989 SAGs with good quality 18S sequences, for an overall yield of 10.8%. Underrepresented groups included dinoflagellates and ciliates, probably because these cells are typically larger than the sort region used, and the parasitic MALV lineages, likely overrepresented in standard molecular surveys. SAGs from plastidic cells were predominantly from known phototrophs and those from aplastidic cells were predominantly from less characterized heterotrophic lineages.
